Taking place after the events of Crash Bandicoot 2: Cortex Strikes Back, Doctor Neo Cortex's space station having been shot down by N. Brio's laser crashes into a mountain releasing Uka Uka. Uka Uka has been the mastermind behind Cortex's previous schemes from the first two games. Although he is mad at Cortex's failure to retrieve Crystals and Gems, he is grateful for Cortex accidentally releasing him. Doctor Nefarious Tropy is then recruited to assist in Uka Uka's and Cortex's new scheme. With N. Tropy's Time-Twisting Machine, they plan to travel in time to find the Crystals and Gems at their original locations.

Aku Aku sensing the return of his evil twin brother Uka Uka informs Crash and Coco. He reveals to them that Uka Uka is his brother that he imprisoned centuries ago. Crash, Coco, and Aku Aku travel to the Time-Twisting Machine where they will travel back in time to grab the Crystals and Gems before Cortex and Uka Uka have the chance to.

After defeating many of Cortex's minions, Crash confronts Doctor N. Tropy and defeats him. This causes the time machine to go into disarray. Having collected all the Crystals and Gems throughout time, Crash faces Doctor Cortex while Aku Aku simultaneously battles Uka Uka at the Time-Twisting Machine's core. The time machine implodes shortly after Cortex's defeat which the Bandicoots and Aku Aku manage to escape. Meanwhile, N. Tropy and Cortex are trapped in time as infants fighting over Uka Uka.
